I don't see Massa as being favoured by the FIA. What I do see is Hamilton (and Bourdais, though he's not included in the championship battle) suffering harsh penalties at the hands of the stewards.

McLaren suffer all the more because of the grudge between Max Mosley and Ron Dennis and because McLaren aren't the greatest fans of the current Concorde Agreement. Balestre's own career as top dog at (the now defunct FISA) and the FIA was brought about by a dirty political situation, supplanted by Mosley. Maybe the problem is Lewis Hamilton. Ditch him for say Kubica or Vettel and you'll probably find better luck for McLaren. Mosley is racist. Besides personally I think Lewis Hamilton's attitude sucks. If another driver were doing better at McLaren, it wouldn't be as bad, even though I wouldn't prefer McLaren to win period.
