Ferrari have the most contacts in the FIA they are treated differently because they are the oldest team, they are treated differently because they have the biggest fan base.

why do you think Ferrari did not want to join the GPMA? they would have to actually win on track for a change

To be honest, more options are need. There is a bias in favour of Ferrari and against all its competitors, for instance, Renault in 2006. The FIA and Ecclestone don't like McLaren, so being able to penalise them is a bonus for them. On top of this, FIA decisions are inconsistent, ill thought through and have been made to engineer exciting title races etc.

I think it's a fact that there are inconsistencies in the decisions in the sport and that on balance these decisions favour Ferrari. I'm not a fully-paid subscriber to the view that this is either a conscious decision or a deliberate policy but it's there. Who knows? Maybe the officials get late-night calls from Luigi of Palermo threatening them with waking up to a severed gearbox in their bed or something. Who knows. It's possibly akin to the way the Civil Service tends to have a left-wing bias - not a deliberate policy but nevertheless a fact of life. The solution is to design systems that as far as possible minimise the opportunity for decisions to be susceptible to personal interpretation and make processes as transparent as possible.

There is not as much bias as people make out but it is still present, and they are definately incompetent, smeg-brained goons.
